I don't think any characters from The Witcher count, so I have to go with Sarah Parker from Ground Control. Back then there were barely any female protagonists in games, and especially not any that weren't just turned into sex objects. I found it very refreshing when playing it =)

I'll have to say, my favourite character would be... MY VERY OWN CHARACTER from Baldurs Gate One and Two. Because he's everything I imagined a video game hero should be, nice and courageous!
