I would like more control over Installation options.

These are things I end up doing manually every time I install a game.(300+ at this point)

-The ability to use separate folders for bundled installs rather than creating a new base folder.(Such as with Genoforge 1-5).

-The option to specify a common DOSBox Installation.

-And while I don't expect GoG to fix every instance of sloppy programming, It would be nice if the installer could force games to save to either the game directory or the user 'Save Game' folder rather than some random location in the user folder.

I hate that games save wherever the Hell they want. It's disturbing and I really don't like having to hunt in several different folders for my saves. The game install folder, the Users folders (Documents, Game Saves, publisher name, Dev name, etc make finding some saves nearly impossible). I've symlinked manually every save folder to my storage drive because they get bloated and my C: is an OS only folder. Seriously. It's just sloppy programming that there's no standard place or customization from most game publishers on where to save my settings and save games.
