Let's say I beat the standard version of Privateer and keep the save, then GOG gets the expansion and releases a new installer that I have redownload and reinstall in order to play the expansion part. Would I be able to transfer my old save file to the new version and use it to start right at the expansion content or I would I have to start all over and play through the whole game again to play the expansion?

In general: Nobody knows (even if there will be expansions coming ever).

For privateer however, one could find out, if usually save games were compatible between vanilla and expanded versions. This would then give a hint, that it might be the same too with GOG if they ever get the expansions. I don't know that.

It's been quite a while since I played Privateer and its expansion (in the year of the original release, actually), but I'm 80% certain that I didn't need to make a new character for the expansion. It would have been very atypical for a game of this type to require a repeated playthrough in order to access the expansion.
With the save file, you'll probably overwrite it with a re-install, as I don't think GOG separates out expansions from the game at instillation (And you'd be reinstalling the game too), unless it's something like Starcraft: Broodwar where the expansion was a whole different game (Which if it was separate from the original, would require a new save anyway). If you want to hang onto it, you'll need to pull the save files into another folder while the old version overwrites, and re-insert them into the new save folder. But then, that may not always work. Also, your saves may not be compatible with the upgrade, meaning it doesn't do any good anyway. Most of the time developers are good about backwards compatible software. For example, The Elder Scrolls 3, you could install both expansion packs whenever you want, any time you want, regardless of how far you were. One map is impossible to reach by foot, the other is far from the mainland, but if you're determined you can swim. Or you can take the boat like a normal person. But neither existed on the original game

Hopefully that gives you a couple of ideas what to expect.

Privateers expansion basicly had you starting from scratch again (the weapon you worked so hard for is stolen and some other stuff happens from what I remember)

As I said you start from scratch again I don't think it even technically had an import mode...

Well ... the Righteous Fire install Guide explicitly says:
"To load an old Privateer ship, select NEW from the main menu, and when asked if you want to load an old ship, press Y. Then select the saved game you want to load."

I've also checked various FAQs and walkthroughs with regard to the "starting from scratch" claim. None of them mentions such an effect in any form. They all mention that you lose the Steltek gun (which is part of the plot), but that's all.

Edit: Specifically, have a look at this playthrough:
"I can import a savegame from Privateer so I carry over all my equipment and money. This means I start the game with a fully equipped Centurion + 140,000 credits."

You have to get a new gun and of course the expansion offers new and better equipment, but it seems that you _can_ import old savegames and do _not_ have to start from scratch.

I just wonder if it would work like that with the GOG version. I wish I could mark more than one post as the solution as QC brought up a good point too about transferred saves possibly not working with an upgraded GOG version if they ever get the expansion. (I assume he was referring to that.)

The weird thing about the GOG version of Privateer is that it's actually the CD version, which originally combined Privateer with the Righteous Fire expansion. However, the expansion was surgically removed by GOG.

So it's not simply the original base game without the expansion, it's the "Gold" version with the expansion retroactively cut out. There is a difference between the two, as the CD version contains full speech, for instance, whereas the original base game does not.
