Heroes of Annihilaed Empires. You start just with a hero. You can choose to travel with him and you play an RPG, or you turn him to a stone for an amount of time and create a town hall with some peasants. You will play RTS, like Warcraft 3(you have a hero) mixes with Cossacks(many buildings, huge armies).

Sad thing about the game conking out, though; it looks really interesting, but I've kept back from getting it because of that.

I vaguely remember assimilating a bunch of villages through different methods.

Master Of Orion 2 (it's a 4X strategy game). If you select "pre-warp" from the new game options then you start with no technologies and no ships.

Bit OT: not originally computer game, but "Go" starts with totally empty board which then starts to fill move-by-move. One of the main reasons Go is much more organic than say chess.
