My favorites are(so far, haven't played a large amount of them):
999: 9 Hours, 9 Persons, 9 Doors (DS)
Corpse Party (PSP/Vita)
Steins;Gate
Utawareumono (does have adult scenes but they are far from the focus of the game, part SRPG)

RPG, but part visual novel:
Persona 3 and 4(3 on PS2/PSP, 4 on PS2/Vita)
No1 mentioned G-Senjou no Maou? I rly liked that one, but I guess it had few flaws. Still, very good vnovel
Cinders was quite good.

Also, Bible Black (A) was great too.
- Eve: Burst Error
- Snatcher
- Policenauts

These are my top 3.
These are perhaps not my favourite VNs, but definitely some I wouldn't mind seeing make their way to GOG.com some day (with the exception of Ever17 - the out of infinity - that one is a classic!):

RaggieRags: I've wanted to play this for a while, heard nothing but good about it. I wish GOG would add it.

Maighstir: I ordered my copy from jbox.com, but there are likely other places to get it.
Yes, you can also find it on rightstuf.com and amazon.com if your lucky.

I have a few I like:

Analogue: A Hate Story (I want to get Hate Plus whenever I get the chance)
Infinite Gameworks: Episode 0 (Fantastic work from Sakura River)
Fading Hearts (Also from Sakura River, I've met the creators and they make a good product)
Corpse Party (An amazing story, though I've only played the PSN remake, the sequels look good)
Cypher: A Cyberpunk Text Adventure (Not sure if you'd consider this one a Visual Novel, but despite it's flaws I found it enjoyable)
Heavy Rain (Not sure if you'd consider it a Visual Novel or not, I think it classifies)
Beyond: Two Souls (For it's flaws I still enjoyed it for the most part, and same as HR)
I only just made it past the prologue, but Katawa Shoujo is really good so far.
I love visual novels, particularly any game by Christine Love. I think it's a shame that Analogue: A Hate Story is not on GOG,l. I wish there were more visual novels on GOG in general (non-X-rated).

It really is interesting how well (and rather tasteful) they handled the subject matter of that game. Some of the back stories are really quiet tragic. I won't spoil it for you but you'll see what I mean when you go through all the different paths.

Christine Love is a delightful person, very friendly and you can tell she enjoys her fans. I agree it's sad that the Love/Hate Story and Hate Plus (in particular) aren't available on GOG. I don't think the subject has ever been brought up to her about bringing the games to GOG, if you Tweet her it might convince her to think about it. I still don't have Hate Plus sadly, but Analogue was fantastic.

I agree that she is a delightful person. I would send her that suggestion via Twitter, but I don't have Twitter.

Ah that's a shame, oh well, maybe she will look into other distro sites in the future. Her games deserve to be played by anyone, and everyone interested in them. :D
I just completed Emi's arc in Katawa Shoujo, and it feels fucking great. I've never been in a relationship, but goddamn did that feel good. My heart is full of feels and I feel like some cynicism has left me.
