Long story short I started a new game + but I had the upgraded warrior's armor on a mannequin instead of in the stash so it seems it didn't carry over. My question is, would using the console or a mod to spawn it disable achievements?

I don't think so? Last time I played the game with tons of mods and still got achievements.
