The score is only 3-2 in favor of $9.99 for Square releases.

Trilobyte wants to release a new game and their catalog consists of three games. They need that $9.99 price point to fund the company.

Project IGI is in the class of Desert Storm so it will most likely be $5.99.

Phc7006: I expect a 9.99 price tag to become the new normal. To some extent I regret that, especially for games that were once distributed for free as magazine cover disks.

With the catalogue steadily expanding, GOG should consider a change in price policy. IOne could imagine that after quite a time, games priced at 9.99 would see their price reduced to 5.99. or one could imagine a new entry point, with an entry point above 10, in order to attract newer games as well.
They've already done that for some games. Both Serious Sam games for example started at $9.99 and were reduced to $5.99.

Conflict Denied Ops - $9.99
Deus Ex Invisible War - $5.99
Project Snowblind - $5.99
Hitman Contracts (Assuming they get it) - $5.99
Hitman Blood Money - $9.99
Thief Deadly Shadows - $9.99
Tomb Raider Gold - $5.99
Tomb Raider II Gold - $5.99
Tomb Raider III + Lost Artifact - $5.99
Tomb Raider IV - $5.99
Tomb Raider V - $9.99
Tomb Raider Angel of Darkness - $5.99
Tomb Raider Legend - $9.99
Tomb Raider Anniversary - $9.99
Tomb Raider Underworld - $9.99
Blood Omen - $5.99
Blood Omen 2 - $9.99

Anachronox - $9.99
Abomination - $5.99
John Romero's Daikatana - $5.99
Joint Strike Fighter - $5.99
Deathtrap Dungeon - $5.99
Omikron: The Nomad Soul - $9.99
Project Eden - $5.99
Project IGI: I'm Going In - $5.99
Revenant - $5.99
Urban Chaos - $5.99

Am I wrong on most of these? Probably. I don't care what they're priced honestly, but it will be neat to see which ones I got right.

Republic will also probably come back into the GOG catalog, reducing the stripped games down to four.
My prediction:
Depend on whether the game is highly rated + total file size.

Fuzzyfireball: John Romero's Daikatana - $5.99
I assume by this you mean GOG will pay us $5.99 to play the game, right?

Nope! :O
$5.99 = old old titles past a certain date + games which weren't really that popular when originally released.
$9.99 = more recent games + older more popular titles (and bigger dl size - wouldnt have thought it would be the case but who really knows how they price??)

DARK REIGN 2 390MB June 30, 2000 $5.99

Hell i dunno. Just my guess. There's always exceptions? ;)
Oh wait. I do remember hearing the first one was better than the 2nd game.. could that be the case?

UBI consider HoMM is finest brand, and maximizing the benefit from strategy/tactical games which have sturdy niche.

http://www.gog.com/en/catalogue#all_genres/publisher/Electronic Arts/

EA and Interplay are taking all 5.99 strategy.
EA consider old products to maintain community and cover advertisement cost, they already took freemium strategy on Command & Conquer and Ultima.

Square-Enix thinks only brand value and maximize direct profit.

I doubt SystemShock will be released in bundle.
Those are most anticipated games and can expect to be profitable.
